In the main configuration screen of uLE there is a setting for "Disc control:". Change this from "ON" to "OFF" and exit config with the OK command and reboot. This should cause uLE to ignore the CDVD tray.

If "Disc control:" is "ON" that launch should give the same result as a fresh boot with empty tray.

That is a known and rare issue mysteriously related to the gamepad type, the security of its connection, as well as the type of CD in the tray. We never completely solved the mystery of it I'm afraid. I also suspect that the gamepad init of FreeMcBoot may further complicate the issue, as repeated gamepad inits have caused trouble in the past.
Doublecheck that your gamepad connector is securely inserted in the connector of the PS2, and try it again with "Disc control: OFF", and report again if the problem persists.
